Hi Samson,

P3.4 will not support allDisjoint (althought might preserve it in the RDF layer) as this is an OWL 2 feature.
So it looks like it is doing something nasty with it when roundtripping.

You can easily transform between the more compact allDisjoint and the OWL1 disjointFrom axioms in P4 by using the actions in the refactor menu.
This might help backwards compatibility with p3.4.

Hi,

I am not sure whether this is a Protege 3.4 or Protege 4 problem.   I
have Protege 4 ontologies that, when read and saved in Protege 3.4,
have these empty tags that prevent the .owl files from being loadable
in Protege 4.

  <owl:AllDisjointClasses/>
  <owl:AllDisjointClasses/>
  <owl:AllDisjointClasses/>
  <owl:AllDisjointClasses/>

Manually deleting these tags from the .owl files makes them loadable
in Protege 4 again.
